I'm having a new roof installed. Mine and my neighbor across the street.

As the roofers are installing the new shingles on the house across the street, they're about 2/3 the way up the roof. But they've got their 2x4 that they stand on (while they install each successive row), and it honestly looks like the 2x4 is nailed into the roof.

But if they're new shingles, they can't be driving nail holes in them, right?

Maybe the 2x4 is held down with Mighty Putty?

Yes, they are nailed down. They are called toe boards. Pretty standard on steep pitch roofs. Not a problem as long as they put some black jack in the holes when they pull them up. Make sure they do. That is all.

Roof jacks? Shingle hides the holes used to secure the jack.

Probably using roof jacks.

Installed under a row of new shingles. Hit up from the bottom to knock loose when done.

The use of roof jacks nailed under a shingle is the proper method. However, many if not most roofers just nail 2x4's directly thru the new shingles. Tar or silicone needs to be dabbed under the shingle sealing the nail holes. I guess the roofers feel using jacks takes too much time.
